The meeting focused on Afghanistan, the Kashmir dispute between Pakistan and India and issues related to nuclear proliferation, they said.
Tanaka, currently on a visit to Pakistan, has earlier held detailed talks with Foreign Minister Abdul Sattar. She conveyed to Musharraf a message of solidarity from Japanese Prime Minister Junichiro Koizumi and an invitation to visit Japan.
On Saturday, Tanaka held "warm" talks with a senior UN official on the refugee crisis in Afghanistan.
