Graffiti was also scrawled inside the cover of the book holy to Muslims. It was not immediately clear if the Quran was used for target practice.
US military spokesman Colonel Bill Buckner said an investigation has been ordered after Iraqi police found the Quran on May 11 at a firing range in Radwaniya near Baghdad.
"They have also undertaken disciplinary action against the soldier who was involved and he has been removed from Iraq," he said.
He described the incident as "serious and deeply troubling" and said that US commanders who went to the village to apologise were met by hundreds of protesters.
