The agency has issued a tsunami warning for the country's eastern coast.
It says the quake occurred on Saturday morning off the coast of the Fukushima prefecture, about 150 miles northeast of Tokyo. It had a preliminary magnitude of 5.3, which can cause considerable damage.
However, there were no immediate reports of damage from the quake, which shook buildings in central Tokyo.
