Fifteen soldiers were also killed in the attack, which came after a suicide bombing killed 11 people in Colombo on Friday.
Fighting between government forces and the rebel group has intensified since the government formally ended a six-year-old ceasefire pact in January.
About 360 rebels have been killed in the fighting in May with the loss of 41 soldiers, military data said.
Air force helicopter gunships attacked rebel "tactical operations centre" in Mannar on Friday late night and Saturday in support of the ground troops.
A pro-rebel website reported that Tamil Tiger rebels were able to prevent a military attempt to push into rebel-held areas in Mannar on Sunday.
